- The manga overall focuses on the last story from M02, Let's Go to the Yo-kai World. With the beginning of Nate Turned Into A Yo-kai
- The segments: Jibanyan's Brilliant Strategy, Komasan Returns Home and Usapyon's Merry Christmas are all absent
- Nate and Hailey wear their Yo-kai World outfits for the whole manga rather than changing outfits once in the Yo-kai World
- Dethmetal plays a larger role instead of only appearing in the first story
- Nate is killed by falling logs from a nearby truck rather than falling into a manhole
- Civilians notice Nate's dead body and he is more visibly upset
- Instead of becoming a Yo-kai, Nate encounters Dethmetal instantly who sends him back to his body
- Nate, Hailey and their Yo-kai friends notice the other fading while at home instead of in the city
- Hailey and Usapyon don't meet Nate in the city when the Yo-kai are still there and meet later
- Nate is more visibly upset when the Yo-kai disappear
- The Yo-kai fight Aristokat outside Springdale Central Station
- The Yo-kai travel to Enma Palace with Usapyon's rocket rather than Hidabat's jet
- The Yo-kai crash Usapyon's rocket into Enma Palace rather than being let in by Hidabat
- Nate and Hailey travel to Enma Palace with Usapyon's rocket powered by Dethmetal rather than using the magic carpet sent by Lord Enma
- Zazel fights in his first form before transforming whereas in the anime he uses his second form to fight instantly
- Hovernyan transforms into Meganyan rather than Darknyan
- None of the other Yo-kai transform so Buchinyan, Darknyan and Emperor Mode Usapyon are absent
- A new backstory for Zazel is shown where his family and himself were killed by humans before he became a Yo-kai
- Instead of Usapyon upgrading because Hailey made him angry, he now uses Invader Mode when Hailey is in trouble
- Lord Enma's sealed medal has a different, more simple design
- Nate and Hailey's watches don't change appearance when summoning Lord Enma
- Zazel doesn't become Zazelmare
- Lord Enma is shown to struggle more against Zazel rather than completely overpowering him
- Nate, Hailey and the Yo-kai return home with Usapyon's rocket
