- Stardate 58456.2: The station plays host to post-war trade negotiations between the Karemma and the Federation. The negotiations are nearly ruined when it is discovered Quark stole Karemma tech for a new type of replicator, but Captain Carol Freeman is able to rerail negotiations. - Stardate 58130.6: During a first contact mission to Lapeeria, the Archimedes is struck by a wave of magnetized ionic plasma which disables the ship. The ship is later rescued by the USS Cerritos. (LD: "First First Contact")
- Captain Maier participates in mediating a conflict between a group of scientists and the Scrubble on Jengus IV while Ensigns Kearns, Cor'Dee and Young participate in dismantling of a scientific outpost. (LD: "Mining The Mind's Mines")
- During a second contact mission on Apergos, Commander Jack Ransom is exposed to strange energies, and temporarily gains god-like powers. (LD: "Strange Energies")
- Lieutenant junior grade Kayshon was assigned to the USS Cerritos as the ship's new head of security. (LD: "Kayshon, His Eyes Open")
- Stardate 58001.2: Chairman Siggi of the Collector's Guild requested Federation assistance to catalog and dispose of dangerous items in the late Kerner Hauze's collection. The Cerritos was assigned to the task. (LD: "Kayshon, His Eyes Open")
- Brad Boimler returns to the Cerritos as an ensign. However, the computer refuses to recognize him, leading to mishaps. (LD: "We'll Always Have Tom Paris")
- Lieutenant Shaxs returns from the dead due to reasons preferred to be kept secret. Ensign Sam Rutherford learns the secret and is traumatized. (LD: "We'll Always Have Tom Paris")
- Lieutenant Tom Paris visits the Cerritos. He accidentally gets into a fist fight with Boimler due to his accidental resemblance to a Kazon (LD: "We'll Always Have Tom Paris")
- The Cerritos was sent to Frylon IV to investigate the reported sighting of a Mugato, a dangerous creature not indigenous to this planet. They discovered an illegal Ferengi poaching operation where they harvested the Mugato's horn. Both Boimler and Rutherford manage to reach a compromise with the Ferengi to change the poaching operation to a nature reserve by appealing to the Ferengi love of profit. (LD: "Mugato, Gumato")
- Crew of the Cerritos are tasked with transporting a Doopler emissary to Starbase 25 for trade negotiations, they were briefly hampered when the emissary began to duplicate himself exponentially via embarrassment but Captain Carol Freeman discovered that, when she was no longer placating insecure Dooplers, that angering them is the key to them rejoining into a single being. - Due to the Pakleds continuing their unprovoked attacks on Federation trade routes, the Federation tries to attempt a cease-fire, with the Cerritos being sent on a diplomatic mission to the Pakled homeworld, which they call Pakled Planet. The Pakleds use this as a ruse to send their spy Rumdar to spy on the ship schematic by pretending to be a asylum seeker. This plan backfired with Captain Freeman ultimately learning that the Pakleds planned to smuggle a Varuvian bomb onto Earth. (LD: "The Spy Humongous")
- The Cerritos is tasked with ending a war on an unnamed planet caused by the supercomputer AGIMUS. Mariner and Boimler are tasked with sending it to the Daystrom Institute for storage. Lieutenant Commander Andy Billups finds himself in another plot to take the throne of his planet Hysperia by his mother, Queen Paolana. (LD: "Where Pleasant Fountains Lie")
- Shari yn Yem, Starfleet Drill instructor, conducts tests on the Cerritos, all of the tests set to fail in order to keep her job. Mariner and Freeman are able to expose this plot. (LD: "I, Excretus")
- The Cerritos accidentally discover an encounter between the Pakled Clumpship 'Pakled and the IKS Che'Ta' and are attacked. The Vulcan cruiser VCF Sh'vhal arrives to aid them while Ma'ah slays his captain Dorg and takes over the Che'Ta, escaping. (LD: "wej Duj")
- Stardate 58130.6: The Cerritos rescues the USS Archimedes when a wave of magnetized ionic plasma disables the ship. Freeman is asked to perform first contact with the Lapeerians in Captain Sonya Gomez's stead. However, Freeman is subsequently arrested and charged with colluding with Klingon extremists to destroy Pakled Planet. (LD: "First First Contact")
- Carol Freeman is on trial for the destruction of Pakled Planet. She is cleared of all charges when it stands revealed that the Pakleds destroyed their own world. (LD: "Grounded")
- The ship is called in to help mediate a conflict between a group of scientists and the Scrubble on Jengus IV while Ensigns Beckett Mariner, Sam Rutherford and Brad Boimler remove psychic mines. This, along with Ensign D'Vana Tendi discovering odd readings on a rock, accidentally expose a plot between the two groups to obtain and sell Federation secrets on the black market (LD: "Mining The Mind's Mines")
- Beckett Mariner is wrongfully accused of trying to ruin the ship's reputation and transferred to Starbase 80 as punishment, leading to her resignation from Starfleet. (LD: "Trusted Sources")
- Vice Admiral Les Buenamigo tricks the Cerritos into an encounter with the Breen in order to unveil the USS Aledo. (LD: "Trusted Sources", "The Stars At Night")
- Starfleet's Shame airs and is viewed by the crew of the Cerritos, who realize too late that Mariner was not responsible for the negative impression. In response to this PR disaster, Starfleet decides to decommission the California-class. (LD: "Trusted Sources", "The Stars At Night")
- Engages in a second contact race with the USS Aledo to avoid decommissioning; the Aledo wins, but does so in a way that violates the Prime Directive, which Captain Carol Freeman uses in a call with Admiral Buenamigo to attempt to disqualify the Aledo. (LD: "The Stars At Night")
- Lures the USS Aledo, USS Dallas, and USS Corpus Christi away from Douglas Station after the Aledo murders Buenamigo and attacks the station, almost leading to her destruction. (LD: "The Stars At Night")
- Mariner rallies all other California-class vessels to protect the Cerritos from the Aledo, then returns to Starfleet and resumes her commission. T'Lyn, a Vulcan from the Sh'vhal, arrives on the Cerritos as an Ensign (provisional) (LD: "The Stars At Night")
- The Cerritos is tasked with preparing USS Voyager for its final trip to Earth, then the Fleet Museum when a transporter accident fuses Lieutenant Commander Andy Billups and Doctor T'Ana into T'Illups. Fearing a reprise of Tuvix' fate, T'Illups attempts to make an army of hybrids, but is stopped. Boimler, Mariner and Tendi are promoted to Lieutenant junior grade while T'Lyn is made the same rank as a provisional for their actions in saving both ships. (LD: "Twovix")
- Rutherford is promoted to Lieutenant junior grade through past achievements. (LD: "I Have No Bones Yet I Must Flee")
- The Cerritos becomes privy to intelligence regarding Nova One. (LD: "Empathological Fallacies")
- Ferenginar, whose trade routes have been affected by the Nova One attacks, begins the process of joining the Federation under Captain Freeman's watch. (LD: "Parth Ferengi's Heart Place")
- The Cerritos enters Bynar space to investigate the "destruction" of a Bynar ship, but later discover that Nova One is not destroying the ships it attacks but towing them away. (LD: "A Few Badgeys More")
- Starfleet assigns the Cerritos to take Nick Locarno into protective custody after learning that Nova One is targeting ex-Starfleet personnel. However, on New Axton, an away team led by Captain Freeman discover blueprints for Nova One, proving that Locarno is the mastermind behind the attacks. Simultaneously, Mariner, stranded on Sherbal V after an attempt to keep her out of danger goes awry due to Nova Fleet activity in the Sherbal system, is abducted by Locarno and brought to the Detrion system. (LD: "The Inner Fight", "Old Friends, New Planets")
- Several crewmembers watch Locarno's announcement of Nova Fleet, during which time Mariner denounces Locarno and flees with a Genesis Device. This prompts Captain Freeman to disobey orders not to rescue Mariner, which the entire crew backs up. In the process of obtaining a ship to breach the trynar shield, Freeman ends up opening diplomatic ties with the Orions. In addition, Mariner never fires on Nova Fleet, and the Cerritos' arrival causes Nova Fleet to abandon Locarno for his erratic and controlling behavior, preventing the rescue from causing a diplomatic incident. These factors allow Freeman to escape disciplinary action after Mariner is rescued. (LD: "Old Friends, New Planets")
- Due to a deal with her sister D'Erika, Lieutenant Tendi is forced to leave the Cerritos. (LD: "Old Friends, New Planets")
- Beverly Crusher leaves the Enterprise to raise her son Jack. (PIC: "The Next Generation", "Disengage", "Seventeen Seconds"; LD: "The Inner Fight")
- Jean-Luc Picard is promoted to Admiral and leaves the Enterprise. (PIC: "Remembrance"; LD: "The Stars At Night")
- While engaging in combat with several Pakled battle harpies, the Titan enters an anomaly and undergoes gluonic disruption. (LD: "Strange Energies")
- In later battled a Pakled Clumpship and forced the latter to retreat. (LD: "Kayshon, His Eyes Open")
- The ship's crew also investigated the Pakled takeover of a Varuvian mining colony on Karzill IV, but were unable to determine whether any other power was involved in the operation. During this mission, a transporter duplicate of Brad Boimler, William Boimler, was created. The duplicate remained on the Titan, while the original Boimler returned to the Cerritos. - It continued to battle the Pakleds on the far side of the system from Starbase 25. (LD: "An Embarrassment Of Dooplers")
- Thaddeus Troi-Riker is born. (PIC: "Nepenthe", "Seventeen Seconds")
- USS Aledo launched, defending the Cerritos from Breen. Vice Admiral Les Buenamigo introduces the Texas-class to Starfleet (LD: "Trusted Sources")
- Takes part in a second contact race with the Cerritos which it wins but violates the Prime Directive in the process, which Captain Freeman uses to call for its disqualification. (LD: "The Stars At Night")
- Aledo goes rogue due to "daddy issues" stemming from flawed artificial intelligence and attacks Douglas Station alongside its sister ships when Buenamigo attempts to rescind its autonomy. Buenamigo is killed in doing so, along with several other personnel and civilians, before the Cerritos lures the ships away using Ensign Rutherford as bait. Rutherford had initially programmed the AI and was the one to realize and alert Captain Freeman to the danger. (LD: "The Stars At Night")
- Engages in a chase with the Cerritos which results in its sister ships being destroyed when the Cerritos ejects her warp core, followed by its own destruction when all other vessels of the California-class come to the aid of the Cerritos. (LD: "The Stars At Night")
- The Cerritos crew sets up Voyager for its final journey to Earth and the Fleet Museum when a Tak Takian macrovirus causes trouble and the ship is hijacked by various hologram programs. Rutherford stops the hijacking by infecting the bio-neural gel packs with Neelix's schplict-based brill cheese. (LD: "Twovix")

- The Vau N'Akat known as The Vindicator arrives back in time from 2436 and begins infiltrating Starfleet, posing as Trill Ensign Asencia. (PRO: "Preludes")

- Geordi La Forge begins work restoring the USS Enterprise-D. (PIC: "Võx")
